Update build dist to copy HJ jar file to the input

Merge r5699 through r5703 from matthew's code completion branch

Part 2/2 of my manually reverting minor changes accidentally committed in revision 5701 (the previous change entailed uncommenting one line which had been commented out in model/GlobalModelTestCase.java, while this change involves deleting a single logging statement which I must have added sometime in the Spring and forgotten about).

Reverted a minor change I inadvertently committed by making my previous commit from too high in the tree

re-committing to make sure that the latest version of AbstractGlobalModel is included, since the junit file generated in the latest build is old

Restore runtime options and reimplement mutual exclusion to be more flexible (doesn't wuite work as one would expect, it's more of an all-to-one exclusion right now)
